SEQUENCE ANAYSIS
NCBI BLAST
Developed by National Center of Biotechnology Information
The Basic Local Alignment Search Tool (BLAST) finds regions of local similarity between sequences. The program compares nucleotide or protein sequences to sequence databases and calculates the statistical significance of matches. BLAST can be used to study infer functional and evolutionary relationships between sequences as well as helps identify the members of gene.

Primer3 is a widely used program for designing PCR primers (PCR = "Polymerase Chain Reaction"). PCR is an essential and ubiquitous tool in genetics and molecular biology. Primer3 can also design hybridization probes and sequencing primers. PCR is used for many different goals. Consequently, primer3 has many different input parameters that you control and that tell primer3 exactly what characteristics make good primers for your goals.
NetPrimer
Developed by PREMIER Biosoft International
NetPrimer combines the latest primer analysis algorithms with a web-based interface allowing the user to analyze primers over the Internet. The program eases quantitation of primers by calculating primer molecular weight and optical activity. To facilitate the selection of an optimal primer, each primer is given a rating based on the stability of its secondary structures.

GENE PREDICTION
Gene finding typically refers to the area of computational biology that is concerned with algorithmically identifying stretches of sequence, usually genomic DNA, that are biologically functional. This especially includes protein-coding genes, but may also include other functional elements such as RNA genes and regulatory regions. Gene finding is one of the first and most important steps in understanding the genome of a species once it has been sequenced.
Gene Mark
Developed by Georgia Institute of Technology
GeneMark the first tool used for Gene Prediction. The Gene Mark algorithm uses species specific inhomogeneous Markov chain models of protein-coding DNA sequence as well as homogeneous Markov chain models of non-coding DNA. Parameters of the models are estimated from training sets of sequences of known type. The major step of the algorithm computes a posteriory probability of a sequence fragment to carry on a genetic code in one of six possible frames (including three frames in complementary DNA strand) or to be “non-coding”.
GenScan
Developed by Stanford University
GeneScan is a sophisticated software program that converts raw data to analyzed data through the application of a size standard, a matrix file, and specific parameter settings. GeneScan software sizes peaks using the internal size standard added to the sample prior to separation. GeneScan software is flexible, easy to use, and incorporates features that enable rapid and accurate analysis of data.

Cytoscape is an open source bioinformatics software platform for visualizing molecular interaction networks and biological pathways and integrating these networks with annotations, gene expression profiles and other state data. Cytoscape core distribution provides a basic set of features for data integration and visualization. Additional features are available as plugins.
Cell Designer Developed by The Systems Biology Institute
Cell Designer is a structured diagram editor for drawing gene-regulatory and biochemical networks. Networks are drawn based on the process diagram, with graphical notation system proposed by Kitano, and are stored using the Systems Biology Markup Language (SBML), a standard for representing models of biochemical and gene-regulatory networks. Networks are able to link with simulation and other analysis packages through Systems Biology Workbench (SBW). By using CellDesigner, you can browse and modify existing SBML models with references to existing databases, simulate and view the dynamics through an intuitive graphical interface.

ChemBank is a public, web-based informatics environment created by the Broad Institute's Chemical Biology Program and funded in large part by the National Cancer Institute's Initiative for Chemical Genetics (ICG). This knowledge environment includes freely available data derived from small molecules and small-molecule screens, and resources for studying the data so that biological and medical insights can be gained. ChemBank is intended to guide chemists synthesizing novel compounds or libraries, to assist biologists searching for small molecules that perturb specific biological pathways, and to catalyze the process by which drug hunters discover new and effective medicines.
Drug Bank
The DrugBank database is a unique bioinformatics and cheminformatics resource that combines detailed drug (i.e. chemical, pharmacological and pharmaceutical) data with comprehensive drug target (i.e. sequence, structure, and pathway) information
PubChem
PubChem is organized as three linked databases within the NCBI's Entrez information retrieval system. These are PubChem Substance, PubChem Compound, and PubChem BioAssay. PubChem also provides a fast chemical structure similarity search tool.
